Documentation:
Hook to be run whenever kill-emacs is called.
Since kill-emacs may be invoked when the terminal is disconnected (or
in other similar situations), functions placed on this hook should not
expect to be able to interact with the user.  To ask for confirmation,
see `kill-emacs-query-functions' instead.

となります。前にも書きましたが、このなかの、mew-clean-up という関数が
テンポラリファイルを消してくれます。

emacs を終了させる時の hook なので関係ないと思います。

C-h v load-path(ぽこ) で表示されるパスのディレクトリ全部に対して

grep kill-emacs-hook /usr/local/share/emacs/19.34/site-lisp/*.el

でもやれば誰が悪さしているか解るかもしれません。
