If you want to use this over SSH, you should set SSH so that it does not
require your password.

You can use SSH even multiple times. :) 
E.g.

(setq mew-spam-prog "ssh")
(setq mew-spam-prog-args 
      '("-A" "SSH firewall" "ssh" "Mail Server" "bogofilter" "-s" "-v"))
